To have it out with someone means to confront or argue with someone in order to resolve a conflict.
For example – “She finally had it out with her roommate about the mess in the apartment.”

Rachel Zane says to Mike Ross, “Well, I’m not here to have it out with you”. She’s frustrated with Mike for keeping his secret about not having a law degree. She’s upset but doesn’t want to start a big argument. Instead, she just wants to talk and understand his side without making things worse.

The character Ponton says, “I had it out with my wife” to show Inspector Clouseau that he can handle difficult situations and that he’s not afraid to confront challenging or uncomfortable moments. Ponton humorously exaggerates the situation, making it sound more serious than it probably was, as a way of showing that he’s experienced in dealing with “difficult situations.”

Singleton’s Puck – (1984)
The character Hodges (who speaks in the clip) wants to confront another character named Puck about his disruptive, mischievous behaviour that has caused trouble in their community or workplace. Frustrated, Hodges declares, “I’m going to have it out with him, face to face, man to man,” signalling his intent to confront Puck’s behaviour. The phrase “man to man” emphasises that it will be a direct and honest conversation.

Benjamin Gates says, “Well then fine! If that’s what you want then let’s have it out right now!” during a fake argument with Abigail Chase. He uses the phrase as a distraction to draw attention away from another character who is looking for a hidden map in the Palace.
